Thanks for that The Fabric of Life rec, it's long and good so far; I barely have any time to read it, but I'm savoring the hell out of it.
Another Sherlock rec: The Least of All Possible Mistakes, by rageprufrock. What if Lestrade was a woman, and every bit as much a badass? And had chemistry with Mycroft? Alas, it's WIP, but she has a great track record and is one of my favorite BNF.
So, you guys hit on every Steve/Tony fic I've ever read and liked, I think. Semaphore is my favorite.

If you're a Darcy fan, I recommend Matchmaker, Matchmaker - "Darcy and Jane band together to get Tony and Bruce to realize their attraction to one another because Jane wants more time with Thor and Darcy likes to ship her employers." It's Darcy/Steve, told from Darcy's perspective, and the author captured her voice and awesomeness well.

Learning to Fly, by astolat. No pairings, just a gen/relationship story with Loki and Thor. I really liked this one - I used to read this particular author quite a bit in other fandoms.

Ooh, I didn't know he wrote Avengers, too! Dang, I'll have to check that out. I love his White Collar stuff. Especially "Exquisite", which is aptly named. With as much as they insinuate and wink at on that show, it might as well be canon. Also, "Jeffrey Nullier's 'Man With Fedora'" is excellent.

Speranza is quite reliably good, especially Subliminal. And this is one (astolat's) take on what Sherlock's return could look like. As You Consume the Longitudes is about as schmoopy as I can imagine Sherlock ever getting.

Sherlock BBC: this recs list (and the author herself) should keep you reading for a while. Some have already been mentioned here. Not everything was ~wonderful~ but it's all consistently high quality.
I'm going to be obnoxious and re- re- recommend aderyn on AO3 for Sherlock BBC stuffs. It's really a showdown between holyfant, her, and irisbleufic for my top Sherlock authors.

Especially during the sex scene. I kept getting disoriented and I was just reading it!
For some reason that one reminded me of another fic I love, with a totally different cliche: telepathy. When I Think (Oh It Terrifies Me) Steve/Tony, porny and adorable. Porndorable, if you will.

I fell down the rabbit hole at TV Tropes again tonight and eventually ended up the OT3 page and apparently in the Avengers fandom, the Iron Man/Captain America/Hulk OT3 name is Stark Spangled Banner, which might actually be the greatest thing I've ever heard.

I love that. I've also seen Clint/Natasha referred to as Black Hawk, which I like, although I think Black Eye would probably be more apropos. All other name-smushing portmanteaus can, as usual, die in a fire.

Do It So It Feels Like Hell by paperclipbitch. I adore this author's Molly. She's shy without being weak.
It also crossed my mind that someone out there had to have mixed Sherlock with "A Study In Emerald," and, yes, of course, there were tons of stories. The Queen's Guard by lavvyan, though, is so pitch perfect, I thought I would never need to read any other fusions of the two universes. I mean, who doesn't need a story where Sherlock is a quarter alien, Irene is a dirigible pilot, and John is still John, the doctor and soldier?
At least, I thought the above story was all I'd ever need, until I came across Polaris by sevenses (Mature). This story was written after the first season of Sherlock and, therefore, does not reflect Season Two characterization. It's more accurate to describe it as BBC Sherlock and John meet ACD Irene in the world of "A Study in Emerald." The fic itself is haunting, with beautiful, lyrical prose, capturing the style of Gaiman's Doyle pastiche.
Also, during that search, although it wasn't what you were asking for, I discovered an amazing retelling of "A Scandal In Bohemia" set in the "A Study In Emerald" universe, The Terror from Bohemia: Being the Reminiscences of John H. Watson, M.D., in the Year of the Old Ones 745 by Satchelfoot (Teen And Up Audiences). The final line is exactly right.
I also mentioned upthread that I'm addicted to Sherlock crossovers, and I got a kick out of Space Oddity by Emmylou (T): Sherlock Holmes was hit by an explosion in 2010 and when he woke up it was 1983. Gene Hunt isn't ready for a new DI yet, and doesn't know what he's in for.
I liked Gene's growing, grudging affection for Sherlock, and Sherlock's desperate need to *solve* the mystery of why he's in the past--and how to return home. Also features Gene Hunt punching Sherlock in the face. And the gut. That needs to happen in every timeline.
Another fantastic crossover (this one with Dollhouse) is Synchronized Duplicity by DemonQueen666 (Teen And Up Audiences). This WIP accomplishes some amazing things with gender identity and sexuality. I didn't even know what was happening in this story until at least Chapter Three, so I strongly suggest that you read it at least that far, before you decide if you want to keep reading. Since I don't want to spoil anyone who wants to discover the plot on his or her own, I put the rest of this rec in spoiler text:

This fic is a thing of beauty! I stayed up until, like, 4:30 reading it. It's got it all! Livejournal entries, Fandom!Secrets, the FML blog, kinkmemes, comments flame wars! Add lovely characterization on top of that and it gives me life!
